The film tells the story of the big villain Shredder and the alien race he led to suppress everything with an iron fist, from the police to the politicians are controlled by it. Dr. O'Neill is working with Eric Sachs, owner of Sachs Enterprises, on a scientific research project called the Renaissance Project. The purpose of the experiment is to extract a substance called "Bastard Qi" from the genetically mutated turtle to transform the human body.

April hopes to get more information about her father by contacting Eric Sacks, but gradually discovers Sacks' evil plan.
